Oh man…there are so many!!!
Some of these aren’t really considered "indie" because they make money (which some people use to hate on them, but f*ck that - they make money because their music’s good!).
I like Animal Collective (and especially Panda Bear), Feist, Anais Mitchell, The Sound of Arrows, Sigur Ros, TV On The Radio, Vampire Weekend (I can’t listen to them all day, but they are still really good), Le Tigre, The Magnetic Fields, Kimya Dawson (and/or The Moldy Peaches), The Octopus Project, Black Moth Super Rainbow, Passion Pit, The Greenhornes, The Black Keys, Yo La Tengo, THE HIDDEN CAMERAS (they sound like a cross between The Smiths and The Sound of Arrows), Rilo Kiley, The Nervous Breakdowns, The Dolly Rottens, The Mary Onettes, Neutral Milk Hotel (a bit of a classic), The Penelope[s], Rachelle Garniez and the Fortunate Few, Jens Lekman, Teenagers From Outer Space, Ugly Casanova, The Yeah Yeah Yeahs, Morphine, Damian Rice, Ghost Toy Castle…
Honestly, I wish I could just send you my entire iTunes library and copies of my LP’s and records. I love sharing music with people!
PS - If you like Rufus Wainwright, you’ll LOVE Damian Rice.

Animal Collective - a highly experimental mostly electronic trio (although they have some earlier freak folk stuff).
Beach house - a dreamy haze pop trio. They just came out with a remarkable new album called "Teen dream"
Bon Iver - an indie acoustic artist. I suggest you listen to the album "For emma, forever ago".
Dirty Projectors - another interesting trio. A lot of complex song structures, bleating vocalizations and some catchy hooks.
Fleet Foxes - I like to call them the Beach Boys of winter. One of my favorite indie albums of all time is their debut record.
Grizzly Bear - Imagine Fleet Foxes, but a little more haunting and a little less folky. Their harmonies and wonderfully composed songs are worth several listens. (check out veckatimest)
Panda Bear - The braniac behind the whole Animal Collective catalog. Check out "person pitch" if you like animal collective.
Passion Pit - high fructose electro-pop. Nuff’ said.
Pavement - along with the sonic youth and velvet underground, some of their recordings are the reason why there are indie fans.
Phoenix - I don’t really consider them indie, but checkout Wolfgang Amadeus Phoenix either way.
RADIOHEAD - they transcend indie, they transcend pop, they are beyond categorization or genre. They are absolutely essential to every personal music collection.
Yeasayer - an eclectic, mostly digital sounding band comprised of westernized pop schemes and far eastern vibes.
Check some of those out, and you will not be dissappointed.

Listen to Death Cab for Cutie! They rock! I didn’t know about them until just a year ago, but I found out about them at a local show out here in Seattle. (This bunch is from Bellingham.) The album narrow stairs is good. My favorite songs from them are Grapevine Fires, Crooked Teeth, I Will Posses Your Heart, I’ll Follow You Into the Dark, and Soul Meets Body. They are great. A lot of their music is fairly soft, and if you like the harsh kind of stuff, try AFI. I know that they aren’t so much indie punks anymore, but they’re still good. Their newer albums (Sing the Sorrow, Decemberunderground, and the their newest Crash Love) are classified as alternative rock and not so much punk rock anymore. I like the album Black Sails in the Sunset. No matter what you decide to listen to, make sure that you enjoy it. Good luck with your indie-band hunting
